Left mouse on an empty slot for suit / ship upgrades
btw this game is age 7 and its all written down in detail in the tooltips
If you goto your options screen click on the controls option & maybe take a photoshot of the listed controls there for future use/reference. Better still capture screen then print it maybe.
How to repair? - just click the technology you want to repair (shield, thruster, warp, etc) and a window opens up with the materials you need to repair or fill the technology. If it's empty - you don't have the materials. However it does say in small print when you hover over the tech what is needed.
Crafting materials just hover over an empty cog slot on the inventory screen and press E. (Craft item). If you have a blue print it will show there along with the materials required.
A manual would be great, but as we all know it's never like that anymore.

I will keep your advice open on a second screen. Us software developers just aren't smart enough to figure out games these days. :)
My next thoughts concern navigation - are there coordinated on the screen somewhere that I can note down to go back to a specific place on a specific planet in a specific system? Or does that not matter because its not the way the game is supposed to be played?
To repair something:
After you've gathered the required resources, click and hold your left mouse button (or the "E" key) over the item you want to repair - the circular indicator should "fill" up as you activate it, as per other interactions.
If it doesn't, check that you have the required materials.
If you repair something away from your ship, be sure to move the required materials into your Exosuit inventory, as you might otherwise be out of range.
To craft mods:
Left click on an empty space in the appropriate inventory (i.e. Exosuite for exosuite mods), and select the mod you want to install.
By default you will be shown all available recipes, but you can filter them using the icons at the top of the little window that opens.
Note that any crafted mods will be permanent in the slot you construct them in. If you want to move them, you'll have to scrap them and reconstruct them.
To craft materials:
Hover your mouse pointer over an empty slot in your inventory and press "E", this will bring up a window reminiscent of the one you get when you craft mods, but differently coloured (blue instead of red, iirc?).
Just like with mods, you can filter according to whether you want to build components, parts, or goods, etc.
General inventory management:
- Holding down "X" on an item moves it from your Exosuit inventory to your Starship inventory, if you're in range and there's a room. You'll be prompted if either isn't the case.
- Holding down scroll-wheel (or Mouse button 3, I believe) will either scrap an item for its constituent parts, refunding roughly 50% of what went into producing it, or it will delete it, if it can't be broken down any further.
- To move a stack, you can either:
-- click once on the stack, and then on the spot you want to move it to.
-- click and hold and drag the stack to where you want it to.
- To stack items, you can do either of the above (i.e. like when you move them). Note that only some materials can be stacked, and non-oxides, silicates or neutral materials often cannot be stacked, nor can very rare resources (Graviton Orbs, for example).
Other than that, I'm not really sure. You can go into options and check out the key-bindings for most of the other controls. :)
Oh, a few things worth mentioning, though:
Piloting:
A and D rolls your ship, but doesn't yaw.
Moving your mouse left or right yaws, but can look like it'll make it roll.
Use the horizontal lines at the top as a reference; when they're horizontal, you're perpendicular to the ground, and turning will turn you appropriately.
Galaxy Map:
If you look in the lower left corner, you'll see that you're instructed to press "TAB" to search.
It is actually "X".
Once you find a signal, it instruct you to press "D".
It is, again, actually "X".
All this does is find a system near your position that was discovered by another person.
All tidbits I can think of at the moment, but I'd suggest you take a gander in controls and mess around a bit, don't be too worried about making mistakes; best way to learn, and best to do it while you aren't building or managing expensive items ;)

You could always load your previous save if it isn't too far back (Esc -> Options). :)

You could also try harvesting the rock from inside it, if it's harvestable. Otherwise, if you have the materials and blueprints, try constructing a Grenade Launcher for your Multi-tool.
Are you using mouse and keyboard to play or a controller? If mouse/keyboard just hit ESC key and that should get you into the screen that includes options and graphics settings, etc. If controller, I suggest you post which type you have and perhaps someone else can tell you.
