Perhaps an upgraded ship UI might be in the works that would allow to see/unsee any such waypoints we activated, as well as (or instead of) any beacons we dropped out in the wild. That would give "waypoints" a purpose (ie, they'd actually BE waypoints), and we'd want to decide if we wanted to activate the thing or not.
As it is, the planetary systems can become a mess of markers all over the place, filters in the ship might be nice.
You're right though, early in the game you don't yet have the tech (beacon) to leave a marker to return to - so best to not travel very far away. A little farther in you'll get some tech that leaves markers.
What part did you need from the space station? Usually you should be able to get the materials needed to get the ship flying on planet. If I find a ship I want and lack enough supplies I usually travel on foot to get them, or just take a very short hop in my ship without losing the location. On some planets it's very easy to lose track.
