It is possible your base had too large of an open space that permits weather indoors. Some times it feels like the game glitches out on expected protection and you can start taking mass damage very quickly. I was losing health quickly and managed to launch my ship and get out of there...but three quarters of my health was gone in about 15 seconds. Fortunately, I was right next to my ship or I would have likely died.
If you do die, best to wait a bit before logging back in to give the storm a chance to die out.
I know from experience that a tornado will get you even if you are in a cave...I was on PD so it was scary when I suddenly started whirling around in an enclosed space. It did not hurt me at all fortunately. The tornadoes seem to be the least dangerous...other than falling from a great height. If you relax and save your jets, they are actually kind of fun.
The lightning strikes seems to be the most dangerous...or at least the most common. I have run into meteor showers twice and if you move quickly you can avoid much damage...but they do significant damage if you just stand there and take it.
While I was there did see a worm but would that kill me while inside a structure?
