Not sure exactly how it works, but from my limited experience, I think it starts filling the next in line for the next 24 hours and so forth until in theory they are all full. It could also matter what system you are in to get the gases. *
At least for me, I like to have the freighter nearby because the matter beam is just so useful. I rarely wait long enough to get beyond the first material full or at least slightly full.
* Edit: I have come back after taking several days off from playing to find most of them full or at least partly full which is why I believe they may fill in series in 24 hour periods.
