Make sure the mission is active- the game will change the active mission on you in a heartbeat.
I do not remember that exact interaction, but there are a couple of times the Artemis missions make you go find your ship at the portal site you land at.
So you may be screwed but if you can still return to that point you were waiting around...try finding your ship. Usually less then 2000 m away.
So yes, mission is active, but I have another problem now. I cannot for the life of me find the portal again... The mission icon is not showing up anywhere. I am pretty sure I set up a beacon next to the portal but I can't find it anymore. (the system)
So... I am not sure how to proceed. I did the atlas missions until I was send through a black hole. If I go back to one of the systems with the atlas station, the mission seems to be still active. very weird and I am not sure if it has anything to do with my other issue.
Is there a way to reset a mission?

So I tried your intial suggestion to search for my ship on the other side, But again, nothing happened for 10min. My Ship was nowhere to be found and I was given no clue abaout its location (nor of the portal, so I assume thats not what needs to happen)
I guess I could reset Mission via save game editor.. as a last straw
The mission progress was stuck to 46 (Thoug i had already activated the portal, it did not recognize it).
I changed it to 47 and - tada - the game recognized that the portal was activated and asked me to step through :)
I am not a big fan of save game editors, but this fixed a, for me game breaking bug.
