IF you have somehow become merged with another ship the chances of it happening again have to be miniscule. Fly away from the busy areas and call the freighter to your new location or even change system.
IF that doesn't fix the problem it's well worth making a report to ZenDesk.
When your freighter jumps to a system it is spawned in a default location for the system. If another player jumps to the same system after you, their freighter is spawned in the exact same location just out of phase. Now when they start building the rooms will also appear on your ship and even mix with rooms you have already built!
Today I got trapped in one room because a player built on top of it trapping me in it! lol
Until Hello Games knows about this bug and fixes it you can avoid it by moving your freighter after jumping in to an expedition system. To do this launch in your personal ship, fly away a little and call your freighter to a new spot in the system.
I am now going off to report it to Hello Games directly. Have fun guys :)
