The way it works is
1. You select a number of frigates (1-5) and send them on a mission
2. When mission is completed, you will be notified, and you must debrief the fleet (collect stuff) from the appropriate fleet command room
3, Frigates are now free to take part in new missions, for which they must be refuelled (step 1)
try to build a new command room. maybe it's bugged. happend to a friend yesterday. otherwise if you go on the manage fleet terminal you should be able to dismiss them with the middle mouse button
I think I tried the middle button/finger ... will try some more permutations.
At some point the old ships showed up for debriefing and I have no idea why.
I was dead sure it was a bug with the game.
.. until...
There seems to be some truth in the fact that some times the game will place command rooms in places you did not intend to place them.
The trick here is to know that there is a maximum of 10 allowed command rooms per freighter.
Try building 10, count them , this way you will know for sure that you do not have a hidden room somewhere.
If you can not build 10, then you absolutely without a doubt have a hidden command room somewhere.
I tried building 10 rooms, but the game only let me build 9, saying that the max limit is 10 I have not yet found my hidden room but now I am sure I will.
The challenge of how you find it , I have to leave to you.
But I see 2 logical paths to take.
1. Remember where you had your command rooms., check adjacent areas.
2. Next time you swap your freighter for a new one, you have to rebuild all your rooms anyway, problem solved.
I hope this helps you out.
.. ps. I found it :)
