(Idea) Everybody that is going to be multiplayer needs to remove the phantom base from their save file using the Save Editor. Do this after starting and then exiting a single player game.
Once you've seen someone else's base, it is stored in your save file and NMS doesn't seem to sync with the save file of the player who deleted his base. This may work differently between uploaded and not uploaded bases. So while the original owner of the base can no longer see his own base because he deleted it, everyone else can see the phantom base because it lingers in their save file.
We have found that if you delete an uploaded base using the Save Editor not the base computer, the base remains visible to everyone (even single player) but everyone is a Guest even the original owner. This could probably be reverse with a SE edit. The benefit to this is that the phantom base doesn't contribute to your total parts count. I don't know if a newly uploaded base would overwrite the uploaded phantom base.

Each folder is a base, folder 0 for me is my freighter.
Find your phantom base and delete the contents of the whole folder for that base, cntrl-A on the right side to select all then delete.
Save the edit window and "save changes" button on the main tab, reload your game. Do not save from the game before reloading or you will overwrite the changes you made in the Save Editor.
