I am left wondering why..?
Weird. I have used a brain from one ship on another. Once you 'fix' the brain, or whatever they call it, I think it works on any ship.
Try gathering 3 shards and see if it will charge the brain to trigger the scan effect.
The brains in the personal refiner will not be consumed by the transformation, you will just present the brain and be given the necessary part for repair and you can refine the former for nanites. Don't drop the brain into the refiner as it will auto process into nanites, open the refiner and choose it; if you want to experiment.

There is a mod that adds a ship salvage terminals to your freighter. Totally convenient if you're into ship fixing/scrapping.
