For the love of Hirk, please tell me the first thing you did was disable any & all mods you were running.
The next thing I would do is to use Steam to verify the game files.

i have only two mods i use... the autoscanner one and the fast dialogs one... i had disabled the autoscanner one because it wasn't showing icons any more... one of the expedition missions had us go dig a relic site... when i got there, there was an invisible box all around the site... i could not enter or dig... on a whim i disabled the fast dialogs mod and the invisible box was gone when i reloaded...
as a test, when i had finished that milestone, i saved, exited, enabled the fast dialogs mods, and went back in... guess what... that invisible box had returned... so i disabled the dialogs mod again and yeah... i have no clue why a dialogs mod would affect scenery and place an invisible box around a site in-game but there it is...
