Looks like a pretty standard case of "oops, I've built my base below the ground level and now the terrain changes are being reverted".
Always build up, up a floor is a nice compromise but the game changes with big patches, the worlds change and unless you like being frustrated just stop with the terrain manipulation. It's only good for digging up resources or hiding wires if that's your bag.
Don't complain, just don't do it. Rebuild your base or just delete it and try again working within the "rulez" of NMS. It's like in real life building a house with a basement in a swamp, a recipe for frustration.
