I've been fortunate enough to never get stuck because of bugs at an Atlas station, so I guess that's fairly rare.
As for the galaxy jump. I got caught by the tech destruction the first time, so now I prepare by off-loading all my suit tech to inventory and switching to a disposable wrecked ship and multi-tool before entering the portal. It's a bit of a pain but better than having to repair everything.
If memory serves, you always start in a yellow star system in the new galaxy, so summoning your freighter into the sky above you should not be an issue (just look up and use the quick menu). Quickly switching back to your main ship and multi-tool also makes surviving the environment easy.
It may be possible that if you go forward to where you have to pick the galaxy and crash, that somehow it resets as though you did not interact with the Atlas. Still, that would imply that you just needed to reload the prior save.
I have done those both ways, waiting to do the Atlas Path until after I was in the new galaxy. Not sure how you got that far without obtaining a freighter or an extra ship/tool, but those are extremely helpful. I can only guess you were doing some kind of speed run without understanding the consequences of changing galaxies.
Once you get the way it is going to work, you come prepared with a crap tool and ship you install before making the jump. Once on the other side you call in your good ship and switch to your good tool. Having the freighter with the matter beam installed making repairing your suit about a 10 minute task at most.

Aelfhe1m, yeah, if you are a more strict, more efficient player, you will probably get into less trouble than I do.
Mr. Bufferlow, not sure about those manual saves I was supposed to load. I only had two options, autosave and restoration save. Both put me back in the Atlas interface and with the Atlas interface blocking the way out.
And I do have a freighter with frigates and lots of storage rooms, multiple ships.
And yes, at the end I was sort of speed running the Atlas quest and some other quests. I was aiming though for the Atlantid drive, which required me to finish the Atlas quest first. I was NOT aiming at that point to changing galaxy… I was took a bit by surprise, but I managed thanks to filled storage rooms in my freighter.
