Always select a 'normal' frigate to lead the expedition. Or you can also tell the crew to ♥♥♥♥ off when they need babysitting - you're not missing out on much by not responding anyways.
Since then I always make sure to select a ship that CAN be landed on first when sending out expeditions, in the hopes that the "lead" ship is determined by which ship you select first. I have no idea if even works that way or not but I haven't had the problem since.
It is the first one you pick. It's also the one you debrief at the end of their expedition.
Send it out, just pick a different frigate first & you'll be fine.

I've never tried with the Leviathan or any organic frigate, but I would expect similar results.
