You can get a walker brain as a random drop from suspicious goods (not tech or arms), which you can buy in outlaw systems. The drop rate is pretty low though, so you may need to open a few dozen packets to get one...
Missions at Nexus ( Anomaly ) often have walker brain as reward.
Apparently it has to be a specific one, or else yeah, there's a few places to get them. I've never bothered with the settlement questline that far, so I don't have first hand knowledge of it.
I didn't keep any in storage at a certain point since grabbing one became trivial.
Same, multiple times on different planets, conquered or otherwise.
