I had a decked out Atlas staff until I finished the autophage one, then it disappeared.

You can always get it back with the editor

can you be more specific?
Did you exchange your Atlas Sceptre for the staff?
Or did it just equip the newly claimed Staff after you made it?

This.

You gotta be REAL careful with the Claim and Swap buttons. REAL Careful.

I always hover the cursor over the button and read it 2-3 times before I click it to make sure I'm doing the right thing.

I don't generally enjoy "Are you sure?" prompts, but the Swap button REALLY REALLY REALLY needs an AYS prompt.

"Are you sure you wish to do this? Your currently equipped Multi-Tool/Starship/Freighter will be lost forever."

I don't recall it saying exchange. If it's part of a quest line it shouldn't be required to lose your other one.

*edit* I learned that playing early on. It is really upsetting when you are forced to trade something you didn't want to trade when the language is unclear of the consequences.

Uhm... just to be sure: you are aware of the "X"-button menu with a dedicated submenu that contains all of your multiools, right?

It's a long shot, but maybe try checking your MT cold storage...
I highly doubt that's where it is (I'm 99% sure you just exchanged tools by accident) but it's worth checking...
Or even better, just reload to before making the staff... (assuming you didn't save after deleting your MT)

But as it is, there is only the option to claim(exchange) your mt during the staff assembly quest. There is no claim(add to collection) choice available.

We've all done it a time or two. Hot tip. Never have all your slots for ships or MTs full. Now that there are archive options this should be easier but it does require a heads up mentality or we get dope slapped. There's no reason to have more than 3 MTs out at any time and that reminds me, I need to put a couple away...

Reminder to pick up the new MT archive furniture piece at the anomaly. You can have multiples so one at a land base or many land bases and on your freighter. And yes, totally agree with an Are You Sure? button. lol

If you only got the exchange option that means you have the max number of multitools allowed. Ship collection works the same way.

LOL this "almost" happened to me yesterday. Found an S-class atlantid multitool, but instead of giving me the add to collection it only had an exchange option. Nearly lost my custom S-tier staff to that. Thankfully I keep a few junker tools for just that situation.

I had to give up one S class multitool for that mission, as i had all slots full of those, not a big loss but..
