Now, there is another way to keep faction levels good, and that's killing with a purpose and doing the usual faction up actions. On my expedition save, I basically massacred every freighter I saw in both normal and pirate space. When I popped down to a normal station, I was still getting mid-faction tier missions being offered, (Rank 4-5 Gek, etc). I've been raiding their bases and killing their d00ds, but they love me. I guess because I'm also killing pirates in their systems and handing in relics. You get relics often, and you get "go kill X pirates" missions often. Killing a pirate in Gek space got me +1 Gek, then the pirate would sometimes drop 3 relics for +3 more Gek, and sometimes he was my mission target, which awarded another +1 on completion. My expedition save is like some bloodthirsty lovechild of Santa and Indiana Jones.
Not just normal Gek, either. Pirate Gek were giving me "go kill X pirates" missions. Handing relics in to Pirate Gek gave +1 normal Gek faction. When it gave me a bounty to go kill regular traders and steal an item, I only kiiled 4 Gek traders and got -4 faction. If you can do arithmetic, you can keep your faction up enough to stay friendly.
Best bet for learning the system is doing the "Under a Rebel Star" mission. I forget which main mission unlocks this. At the conclusion, you end up with a forged passport and mission instructions on how to use it. I don't know if this passport is special or if it was a result of me already having Special Relationship 2 faction with Vy'keen, but when I handed mine in on a Vy'keen station, it gave me +1 Vy'keen faction and I stayed gold in my milestones tab. Still getting rank 9 Vy'keen missions, too. I'm told the normal passport mechanic is to reset faction down to wherever you first started.
Smuggling is a thing, and if you like the whole amoral bounty hunter jam, then you're solid. "I'm a simple man making his way through the galaxy, like my father before me".
