The best you can do is to refrain to use the anomaly and play under your own rules.
We keep asking for control over the log, but so far we have had no relief. You just have to regularly check your log and reapply the mission you want active (sometimes on a minute by minute basis). I have had it change from the time I left the station mission giver to when I arrived at my ship in the bay. It is super annoying at time.
A far as the game switching quest, there is nothing random or at a whim to it. If you finish a quest it changes to the first one in the list. If you pick up an item to install it switches to that in the log. Totally understandable.
As example, even seen it on twitch happening to others, you follow a quest line to a planet, see the marker where you have to land and if you do, the quest line is changed and the marker is gone.
You have to go back to the log to activate it again.
So yes, its randome and not understandable like you sugested.
Yes I know my 7000 hours in game means I know nothing... LOL...
btw, anyone have any idea why it is still impossible to just have option max amount of something, when buying or doing other things? or write down precise number, instead of keeping mouse down for half minute?

A simple solution to this could be that the game would simply display all or multiple quest markers. Of course then they either have to limit the normal (not pirate) bounties you can totally have in your quest log - or let that be a player choice/setting.
However, some quests apparently cannot be progressed unless you have them active. Like the Base Computer Archive one. Pretty sure unless you specificially select it your base computer will not progress it when you interact with it.
