Other than that, you might be able to build a ladder up to the location and delete it using the X menu. I know that works on other folks bases, not so sure on your own. The tricky part may be getting close enough to be able to delete without going over the height limit.
I would probably try the save game editor first since it is less work and more sure. Building ladders can be kind of fun, though...

I hate savegame editors (sometimes) but I may be forced to try that.
edit: besides, it was on the VERY EDGE of the atmosphere. it would take possibly hours to ladder up...
I would just abandon it and make another high altitude base. This time settle for merely high atmospheric altitude. Those planets with the high pointy mountain peaks would be a good starting point.
It's possible your base computer part lies beyond the clipping height for the camera. But if you managed to originally place it then it should be visible. Maybe you have added a lot of parts since it was placed, so increasing base complexity if you have not already done so may help.
Can you teleport to the base from a teleport list of your bases? You may have to build a platform to land on if you can teleport but have no platform to land on close by. If you can stand on a platform close to where you built the base then the build camera will help you move about deleting parts, perhaps the base computer part will appear.

I guess great projects carry great risks. Mitigating the problem can either be a fun project or you can just move along and find a new system.
