Be aware that the sellers in the markets sell different items and are essentially the same NPC from the back of the minor settlement. The stuff they sell can be very helpful if you are building high end items like igniters or stasis devices. Having three might be the best thing ever.
As for profitability, ehhh. The productivity doesn't translate directly into income. for example my settlement has costs of 200k and productivity of 550k, yet the produce of the settlement is only worth ~70k per day.
It's entirely possible that productivity only needs to be 'above' costs and that excess is wasted, and that the produce of the settlement is based on the buildings. e.g. more farms = better plant produce and so forth.
Or maybe the two products are fixed to the settlement seed? who knows. (no really, who knows?). Either way, the income is pretty miniscule so I'm just going for aesthetics

Higher productivity is still useful for clearing settlement debt from random events. That's possibly the only purpose for it though.
My issue with the settlement builds is it appears that there's no variety (at least for my settlement). I currently have 3 each of the Bazaar's and Sky Ports and I think this is already excessive given the size of the settlement. In my mind it would be like a town that has 3 truck stops and 3 big box stores. It doesn't seem very well thought out and doesn't motivate me to continue developing the settlement when my building choices are more of the same.
I don't know that I have room for 100+ buildings on my site as it backs into a rock wall on one side and steep hills on the other three sides. Perhaps just a poor location...

Getting rid of the negative stuff can occur through visitor interactions. It would be nice to have direct control of them, but all my neg stats were gone after a couple days of playing. So at least there is that.
I think HG will address this in the future. I can't imagined that they envisioned a bunch of settlements that consist of markets and landing pads.
My settlement is S-class and doing just fine. I've stopped making choices on my settlement and moved on to other things.
