Trident Keys?
You get one from the ruins, but there's 3 chests.

So you always need 2 more keys then exist at a given ruin.

Is there anywhere else to get them, or will you always be behind?

He's talking about Trident keys, which are for the underwater version of those ruins, called "Submerged Ruins". They give you 1 key per ruin, when you interact with the Refracted Light, but also always have 3 "Sealed Sea Chests", each of which requires a Trident Key to open.

You'll always be behind. It's kind of a dumb design imo. I modded my game so that interaction with the light gives 3 keys, which just makes more sense. I would have modded it to remove 2 of the 3 chests, but adding more keys was a helluva lot simpler.

No, it's in the normal game. The nautilon can even scan for them.

Several different expeditions have utilized them though, as a milestone target, but they are there and function in a regular non-expedition game. They were added to the game in the Abyss update, back in 2018, predating the first expedition by 3 years.

I've been toying with features, and yha, discovered the nautalon can find sea ruins...
