I'm at a point that I move on entirely. There are sooo many other planets out there!
If you are still desperate to find the last one... get in your ship, take off and scan for waypoints. They are often close to caves and you might find your last critter there!
For underwater creatures it is lil harder, but even small lake will give them enough space to spawn. Now I suppose you see what this means? Caves in most cases are rather small and don't have enough space for underground creatures to spawn. If creature is rare or even uncommon, it makes things even harder.
There is no ultimate solution. Only recommendations. First of all, check all additional info about this creature. Make sure that you are looking for it at proper daytime and at proper part of the planet.
Don't bother to search for it at pigmy caves. Look for vast underground networks, with wide corridors and huge halls. Spend some time there, search for pearl/relics, do some mining, wander back and forth. Also keep in mind, that underground creature may also spawn at the caves entrance or even on the surface above the cave. That's kinda it.

As already said most "POI" have a cave of some sort nearby... the problem is that they need to be flat for the creatures to spawn. Or at least i never seen creatures spawn in steep and or narrow caves.
The easiest way, that i have found, is find a location with a landing pad and a big cave system (minor outposts are great for this)... and then land, get out, wait until everything is loaded in and if there is no creature, back into the ship... fly 3000u away and come back, land again... rinse and repeat until it spawns.
I've also build outposts on top of large caves when the planet only had sparse Fauna... that way i could portal into the base everyone once in a while, take a look around and then leave again to return another day. And once i had the creature i simply packed up the outpost and went home.
Get 16/17 creatures, but the last (rare underground) just refuses to spawn...
I've not found any method to guarantee finding them, but it seems to help if you find exposed cave surface by a POI, or find a big section of cave covered in plants (grass/shrooms). Dropping a save beacon and reloading saves can help, but it's still reliant on RNG...
There seems to be 3 types of water fauna: any water, shallow water/coastal, and deep water (at least 40-50u deep). In my experience rare water fauna always spawn in deep water
One tip is also look up when searching. Quite often the beggars spawn and then jump to the surface, especially if they're a predator type. They seem to just sort of transport themselves to the surface to chase other creatures.
The chase for those happen to be my least favourite part of NMS

For underground it seems much easier since like others said the poi cave trick seems to work sometimes just going to teh cave entrance and looking out away from the cave will make them spawn behind you.
Underwater ones seem like there is not a trick to making it easier but I am in deep water and have gone to several different areas thinking maybe the spawn point is rare but maybe if any creature is spawning then its just the probability chance it will be rare I am about to just start blasting, forcing new creatures to spawn might help lol idk
It might just be the fact that I spent the time doing so gives them time to spawn, of course.
I explore a cave, scan flora, try to enjoy the scenery... I listen for the creature, whenever possible... I usually go from cave to cave on-foot, using the melee-boost trick... At some point, I manage to find the last one. I use a mix of "abusive Analysis Visor" and visual inspection. If you stick to the analysis visor, it becomes tedious and you miss the beauty of the caves.
Some creatures (underwater, ground, underground) will dig in the ground, AND some will also CLIP in the ground, which honestly looks like a glitch to me. This makes those specific creatures harder to see AND scan. (I submitted a bug report with saves, settings and screenshots yesterday IIRC.)

I tried raising the graphics settings recently and the creature spawning was broken. Creatures started spawning right in front of me. I decided to switch back to my known and comfortable settings:
Everything is at "Standard" or Low (I forgot the exact wording) including the Base generation. (Only Shadows, Post Processing effect, and GTAO are set to Enhanced.) I play at 1080p60, with adaptive Vsync and either FXAA or FSR 2.0 Native.
I'm afraid that one's computer might make zoologists' work more complex than needed.
I'm pretty sure you try to find Prototerrae tentacles. They often get stuck in textures or something like that. Try looking for them near the caves with Plaque, Monolith or Ruin with Planetary Chart (ancient artifact site).
I recommend giving yourself a hard cap on how much time you waste on rare underground fauna... Sometimes they just refuse to show up
You could have cleared dozens of other planets in that time... don't fall victim to the sunk cost fallacy.
I often check if there are any rare undergrounds before I even scan the first creature, if there is, I just move on to another planet...
Much as the nanite rewards may tempt you, there are much faster ways to earn nanites than scanning all fauna.
