So basically I am saying it is your fault.
Plus no sentinels, or pirate attacks, you Know to stay clear of Abysmal Horrors or how to poke them in the eye.. What's not to like?

Could it be better? Absolutely. But no biggie.
I've done that quest many time, and I've always been able to find a 'postage stamp' as you put it quite close to the building.
As for getting back, a handy tip is to use the terrain manipulator to build an island where you are, then summon your ship on to the island. Saves the tedious journey.
Never quite figured out the whole diver helmet thing. It is completely plaid in a world of solids.
After many years of just playing an old save to see the new features, I started a new save. Never was impressed by any of the vehicles, so I've only done a very few of the quests for guys in my base, only the first guy and science guy, so far. I was going to wait on any of that until after changing galaxy once.
Weird. I've not played the Artemis quest very many times because I find it extremely boring, but when I've gotten to that little mission, the sunken base has always been just off the shore of a landmass. I don't use any exocraft, so I've just swum out to them and back.
Maybe they expanded the possible distance from shore because now you can buy tech to land your ship on water? I don't know. Weird.
Or, if you can, get the water jets, though that takes water materials so you're gonna be swimming one way or another.
The game will drop hints like unlocking blueprints for tech you can use, if you're running more than one quest line ie Atlas and Artemis at the same time you may have missed it - hit ESC and look back through your log and/or the quest line the mission is on.
As others have pointed out - even vast expanses of water have tiny islands near quest points - if you arrive while a site is on the dark side of a planet you can use C to initiate a scan which illuminates the terrain contours briefly.
