Like a long going investment - A class is far more superior, but will require you find Cargo Bulkheads (inventory / tech slots upgrade)
If you want to maximum jump distance the class A will have a higher range once fully upgraded. It will have a higher base stat and more super charged slots.
Freighter slots can be upgraded, freighter class can't
If you just want a flying box and don't want to bother upgrading then go with the class C.
This is assuming you're not going to grind for a class S.
The class affects the freighter's stats, the value on the other hand is mostly just indicative of how many cargo slots it has, which you can max out on any freighter eventually. Prioritize class since there is no way to upgrade it later.
I think most veteran players would agree that if you care about the stats, you should prioritise the class. You can always expand its inventory, but you can't raise its class.
Edit what good are boosted slot for a freighter anyway besides maybe warp distance
You can do a lot of upgrades on your freighter using salvaged frigate morsels ...or whatever the M means. Those are not hard to be had once you have upped your rep with the guilds. I believe they hand them out for free. the SFMs allow you to buy warp distance upgrades for your freighter at the main kiosk port as you come down the green stairs.
You can also just find one SFM and use the portable refiner dup trick to get as many as you need.
I tend to be in the first camp where I do not see the freighter as a meaningful part of my game. It is interesting, but I like the creativity of building land bases versus the more clinical look of the freighter.
In reality, money is no object in this game so which ever way you go you can always go back if you did not like the choice.
Actually no. It may sound strange, but while your freighter can make the longest hyper jumps - do not put warp upgrades into suprcharged slots. You just don't need such long jumps. Black holes exist after all.
Better use these sp slots for expedition related upgrades (reduce duration or boost efficiency).
But all the missions do is make more money - and I have no idea what to do with all the money anyways. * shrug *
The storage upgrades for the Living Ship can be obtained via frigate expeditions... not "just money"
Totally unrelated: I don't even like my living ship. :-P
