Taking stuff on expeditions
I have never used the kiosk in the anomaly to start an expedition. I read somewhere that when you get to the anomaly in the expedition for the first time, you can pay nanites to get your ship and multi-tool from your main save.

My question is: are these copies of the ship and multi-tool or are you transferring them to the expedition file? In other words, do these things stay in my main save? (I would love to have my tricked-out stuff for the expedition, but do not want to lose them when I go back to the main save.)

You can copy your active ship and multi tool to the expedition sub save. This does not effect either item in the primary.

No you won't lose them. : D They are 'copies' of your ship or multi-tool. You might need to take with you a careful selection of your resources and technology from a favourite save and then join the expedition. Tainted Metal refines 1:2 Ito give you nanites. Nanites are needed to collect your copies of the ship or multi-tool you want to take with you on the expedition.

A stack of about 4000 tainted metal may be enough to pay for the ship and multi-tool you decide to use. Often expeditions reward many nanites for completing phases and milestones and that can also be used to collect the ship and weapons from the Anomaly. Once you reach the Anomaly of course! Other items that can indirectly supply nanites are refining of other resources like mould or slime etc or selling unused technology tech. Every expedition is different so it can be wise to read the milestone goals and not take things you do not need. Take things that save time to acquire or complete milestones quickly.

In previous expeditions your ship or multitool you collect from the Anomaly will each have all the installed tech and upgrades you may have added. Any inventories will be empty. However it is unknown if that will always be the same in every expedition until it begins.

Once you complete the expedition you transfer what you want in a similar way to transferring across items at the start. If you want a particular ship, like something found or rewarded from the expedition, then be sure to make that your current selected ship before you finally exit the expedition. Then it should be available to you for a sum of nanites on your main non expedition save.

They are copies, your main save is not affected, so no need to worry.
And unless the new patch changed things, you can endlessly copy the ship back to your main save after completing the expedition (allowing you to dupe all your best tech and sell off the rest)
This doesn't work for the multi-tool though, so you should remove any good tech modules from that and transfer (i.e. copy) them back to the main save when you complete the expo.

I've found that by the time I can get the the anomaly to claim that stuff I don't really need it anymore, The hard part was getting the stuff to get there in the first place, lol

General idea - You don't need actually any stuff to bring with you from your main save.
For example last expedition was designed you will be provided all necessary technologies and resources as a milestone rewards.

You can likely also just buy out/claim previous expedition items (needs nanites) or twitch drops (no cost i think?).
Some A tier ship and tool from drops should cover early game just fine.
