You can place some normal Multitool upgrades on a Staff - the staff is no different to a standard multitool
To upgrade a Slots , you need to use a multi-tool upgrade kiosk on a space station...

I think he's trying to say that he did the missions, but he didn't get the two tech pieces that let you scan for Autophage Camps (the ones he names in the OP). I don't remember the questline well enough, but I do remember that those are crafted. Simply go to the tool and craft a technology, it should be listed in the options of things you can add.
Or, if you did the entire questline and you're wanting to use a new tool, you can repackage the ones on your old tool and move them to the new.

Oh thanks for the tip, I'll try it again today because I now know that the point is that the autophage doesn't have a dialogue with me.
Here's a wild idea: is your current save derived from the Singularity expedition? I seem to recall one of the more critical tools being the aforementioned Scan Harmoniser or something very like it. We used it to reveal those invisible crystal things on Dissonant worlds.
That being the case... you may already have what you've been searching for.
