I don't know, it seems just common sense.
Today, you learned.
If you made a base in your "S-rank derelict freighter modules" this should only be a 3-5 day grind matter... even less if you kept some modules in your freighter cargo.
Otherwise it's time to go search for coordinates on youtube.
So why were you surprised when it happened with your freighter?
It definitely sucked, I had some valuable upgrades and didn't even think about it till later.
Because I've never traded a starship or a multitool in. With starships I've just added the ones I found to my collection and repaired them if better and otherwise scrapped them. And as for multitools, I'm still using the first one I got. I rarely use it anyway, but besides that the multi-tools I was offered along the way didn't seem like much of an upgrade to me. If I go mining I tend to use my Roamer anyway. So I saved my money.
Was saving my money to get farms going because at one point at a production facility where we could get new recipes for free as it allowed me to answer the questions over and over and got, amongst others, a stasis device recipe. When I saw that it sold for 15.6m Units I worked on getting farms going so I could craft them on the daily and always have plenty of money.
Had I not been forced to trade in my old freighter I would've outright bought the new one too. It was just a little over 100m and I currently have well over 1b and that is not even counting the statis devices I haven't sold yet so that wouldn't have been a problem for me.
As such, I never got a new multi-tool, never traded in a starship (I am perfectly happy using the Sentinel ship I got from following a Sentinel distress call) and now I was forced to trade in a freighter. That is how I ended up like this.
You're missing out on a lot lad. Can you screenshot it? I'm curious about it current stats.

These are things that can be rough to learn the hard way, but I'm not sure I'd want the game hand-holding me with warnings about things like this. It feels more like real life to learn as you live in the game (or as you read guides and discussion posts for tips and strategies from other people). I've been super careful ever since the first time I traded in a freighter and missed clicking the right answer about transferring my base (actually, I'm not sure it asked me, since I think back then if you had moved all your cargo it didn't always pop up a question).
These are the hard lessons that cause us to remember things. It's amazing that you've spent all this time without trading in ships or multitools and learning how that works. Tech slots are not cargo slots. I can understand the disappointment, though.
Why did you downgrade from an A class to a B class freighter? Was it just because it looked cooler? In another message you used the term "forced" you to trade it in -- I'm pretty sure there's always an option to decline a freighter and just take payment instead, so I don't understand that part either.
I think this was referring to not having an option to add it to one's "stable", unlike multitools and starships.
