singularity redux reactor or seed?
Is there a difference between the endings other than being locked out of one of the heads?
I assume the seed is giving the ATLAS it's way, and the reactor creates a free robotic life form?

I don't mind spoilers as I'm at thatpoint of no return anyways and would like some input on what the implications and moral decisions are with either. Though just to be sure put your responses under a spoiler bar.

Also is there really no other way to get the other head as well (without save editing or something like that) unfortunately it's too late now to start another expedition for the other.

Forget save files and whatnots.

Easiest way to claim both heads:

1.Save your game in the anomaly - when you exit your ship. (restore point created).
2.Go to the construct. Claim one option. Do not enter ship.
3.Go to quicksilver merchant. Unlock head. Do not enter ship.
4.Go to Appearance modifier on the anomaly. Change race to autophage. Check out your new head. Do not enter ship.

5. Go to main menu. RESTORE save point (the one your forcefully created in point 1)
6. Go to the construct. Claim the other option.
7. BOOM. Got both the heads.
8. Claim the one from the previous part from the quicksilver guy.

No, there is no difference.
You don't need a save editor though. Just copy your save to a backup folder before making the final decision.
Make your choice, complete the expedition, claim the head.
Start another save. Rename and copy your backup saves over top of the new save files.
Make the other choice and complete the expedition a 2nd time.
Both heads claimed.
More info

Edit: see below.

I don't know where my save files are kept though

As V#J# pointed out, all you need to do is load the restore point right after you claimed the reward for one optional milestone, then simply do the other optional milestone. Both head cosmetics will then me available via the quicksilver merchant for all your savegames, including the one you just used.

Absolute legend! This worked like a charm, no downloads or anything required.
Did this three times actually, first two times to get the rewards, last time just to pick the ending I preferred which was using the atlantean reactor.

Though first time I reloaded from the main menu it did not allow me to pick any more option, reloaded the restore point from the ingame menu and that worked allowing me to pick the other option.

Nice, never even thought to try that way 1st, assumed it would only have the latest unlocked save. I'm assuming that worked for rewards accessibility on non-expedition saves too. Have crossed out my convoluted method above.

It's fine, I was going to try that next if the other method hadn't worked. You get points for effort anyway. =)
