That being said, all multi tools at some point will get the job done, some more elegantly than others. Do you want to make 90k units per scan of plants or 200units per scan? Do you want to pew pew damage at almost nothing or have each hit be worth 10k, 20k or even 50k. Here we will all give you wildly diverse opinions, all or mostly all valid. There's lots of ways to do "stuffs" in nms.
tldr: Yup well worth it but you can still screw everything up badly as we all did when we first started or be smart from the start, not that it really matters in the long run. NMS is a pretty chill game.
i do have upgraded multitools which have has decent slot placement already and got some decent outcomes.
Wouldnt recommand doing it on a MT that doesnt already have supercharged slots together (touching each other), and do it only as long as the new SC slots appearing are touching, otherwise it would be a waste of nanites...
I'd also recommand to save scum when doing so (create a restoration point, upgrade the MT, if any appearing slot doesnt touch those already present, reload, it's a bad MT, not worth upgrading...).
You can do it with any rank, just upgrade from any rank (C-B-A) as long as the SC slots touch each other... Just reload (not the auto-save, the restoration point... the game auto-saves after every upgrades...) and dump the MT if any SC slot stray from the pack...
The tricky part is that, for my experience, the only MTs that gave me 4 touching supercharged slots were all C or B that I had upgraded... never had it on one that was S-rank from the cabinet (except for one using coordinates).
That make save scumming method even more necessary....
To me, it really doesn't make much of a difference at all, as I rely on tactics and skill, not numbers, in combat.
I actually devote very little time to combat, on foot or in a vehicle. Ship-to-ship combat being far easier than on-foot combat, I have no problems salvaging a C-class Hauler and taking down a Sentinel carrier with it.
On foot, I have no problems taking apart Sentinel walkers with little more than a slightly upgraded bolt caster and personal shield, though I prefer the Neutron Cannon or Blaze Javelin.
I travel very lightly, often just me and my one ship (which is usually one I find crashed in the wild and then lovingly repair and upgrade over time), and I mostly just explore and casually follow stories/quests when it suits me. I avoid on-foot combat as much as I possibly can. So, I don't care about MT damage stats and all that. I don't even really care about supercharged slots. I don't bother with having multiple MTs. I usually only have one weapon on my single MT -- usually the Pulse Spitter or the good ol' Boltcaster if I haven't acquired the Pulse Spitter tech yet -- plus upgrades for them. I mostly use said weapon to quickly open up locked doors, blow up resource depots, or kill the corrupted sentinels that spawn when I pick up salvageable scrap. That's it.
What's important to me in an MT is a juiced-up mining beam so that I can gather resources efficiently and scanning that generates a good amount of money. (Since I travel light, usually only build one very utilitarian base, don't usually have a freighter/fleet, and never do farming for money/nanites.) I can do quite well with the starter MT plus a handful of slots, but usually I end up being given a free (usually) A-class rifle-style MT with a supercharged slot or three from interacting with a Vy'keen NPC. It's always damaged but usually has more slots than I will ever need or can use. I just fix the broken slots as I find the stuff to fix them with and stick with that one forever. If I find MT expansion upgrades in the wild, I might apply them, but otherwise I don't bother upgrading MTs. (Ships, however... :) )
Thing is, I probably don't play like most people, so what is or isn't worth it for me is certainly not worth it or not to every player. Or even any other single player. So, upgrading may or may not be worth it for you, depending on what you focus on in the game.
