This is because the freighters are docked outside the atmosphere and are handled separately inside and outside the planet's atmosphere.
NMS is not that highly realistic.
Of course you can see it from the spacecraft.
Your base at high altitude will be very spectacular.
But be careful. Basically, the base structure must be within a spherical radius of 300U (MAX1000U?)from the base computer.
There are techniques to extend outside the range, but they may not be guaranteed to display or work.

i was on a planet that had high radiation... when i called in my freighter while i was on the planet surface at my base, it appeared in the atmosphere... when i would teleport or spawn on my freighter, i always heard the suit voice telling me about high radiation... as long as i was inside my freighter, i was safe but if i walked outside on the decking i built, i would take damage...
i eventually called in my freighter while i was in my star ship and it positioned itself outside of the planet atmosphere... now i did not take damage when walking on the decks and no longer heard the suit voice telling me about radiation when i spawned on the freighter...
