If you have a settlement that has negative profits (productivity - maintenance), the debt accrues in real time, even when you are not playing the game. So what you are experiencing probably happened because you got the settlement and then didn't get it to where it was earning money right away.
You have two choices, go claim another settlement and get that one profitable before you ignore it for long periods of time, or get that settlement to where it is earning money and then wait the long time until the debt is paid down.
The first choice is probably the best one, imo.
