And you can't sell them / give them away - you just have to ignore unused ones.
The game doesn't actually show you the inherent bonuses of the multi-tools though, you just need to figure it out based on what it does show you or check the wiki.
The other reason for having more than one is that the supercharge slots are HUGE in terms of what bonus they give you, and you only have so many of them on a single multitool, so it makes sense to use more than one simply because of that.
I always have at least 3 multi-tools. One for scanning, on which I put all of the scanning upgrade modules into supercharge slots (the ones that give bonus money for scanning). Another for mining, on which I put the best mining tech modules in the supercharge slots, and at least one more for combat, where I put weapons in the supercharge slots.
You can get by with fewer than "at least 3" but the multitool won't get those nice supercharge bonuses on everything that you use it for.
Besides, there's so many cool looking multitools, it's just fun to be able to use more than one.
Late game not so much unless you like to min/max the bonuses.
I have 6, but only use one rifle thatI opened all the slots and populated (40 slots). I only use a handfull of combat tech regularly when doing combat because I developed a system I enjoy, use tech I overpowereed with all those slots and works for me, and the rifle I found is rare with shark bone teeth on the muzzle and in the colors of US Army Mil spec camo.
The rest just sit there for collection. Plus I found it a pita to switch tools.
You idealy want a minimum of two. One for EDC and one to switch to when traversing into a new galaxy, since all tech gets destroyed when you do so. Switch back to your EDC after arriving.

Realistically, it is simpler to just have one tool. No accidentally having the wrong one equipped if you get in a fight. I tried the multiple tool thing, and ended up removing all but my favorite with the Save Game Editor.
I am primarily exploration focused, so rarely use my tool in anger in any event.
I guess if you play third person, and care about your "look", having the right tool with the right outfit sells what you are trying to achieve.
I did try that with my outfit to ship...but never worried about a matching MT.

But I generally end up with more then one.
1st as a mining laser, only has a single weapon on it (scattergun). The rest is mining upgrades, scanning, and survey visors. I use it on really peaceful planets, for earning credits from scans.
2nd is just pure combat, multiple weapons all fully upgraded to the max and a terrain manipulator (to dig trenches and spiderholes).
3rd is a replacement for the number 2, but work in progress. Just bought it, not fully repaired, etc. Might not have found all upgrades yet, etc. It's a rainy day project until I get everything maxed out on it.
Anything past that is just for looks. Cool unique alien ones, with crystals, fangs, etc.
B) Cannot be emptied like starship, but can be trade if you find better multitool. Or at least for storing multi tool upgrades/techs.
Yes, my Alien rifle does do more damage than my Royal and is slightly less good at scanning and mining but late game it really doesn't matter much. Either is capable of doing any job more than just adequately.
Hahaha...I used all those words above and never even mentioned this one. And it's the main reason I actually use more than one.
A single hotkey to switch the multi-tool directly to the one that has the tool/weapon that I want is just easer, for me, then cycling through everything on a single multi-tool to get to the one I want.
EDC = Every Day Carry
A good use for a spare MT is when you jump galaxies. Everything ends up broke...same with ship...having a couple of throwaway versions you can quickly replace with working version is helpful for a quick startup in the new galaxy.
Honestly, for me, I usually just call in the freighter and repair my regular stuff quick and neat, but it is a valid option if you don't want to waste the time while you are excited about exploring the new galaxy.
