1: Restore items with the Save Editor (goatfungus on GitHub.com)
2: Use a mod (bleck, threw up in my mouth a bit there, sorry) to “hack-tivate” rewards.
Going forward, backup your save folder or at least the account data file after every QS purchase/Twitch/Expedition event happens.
That said, there are regular reports from players where they have 'lost' the option to claim things that they did earn.
You can get around that by either using the save editor to re-enable them in your game profile (which is a file in the save game location for the game), or you could use the mod that just enables all expedition rewards.
Personally, I recommend the former option, as it lets you just re-enable specifically those items which you lost access to. Plus, unlike mods, it doesn't need to be regularly updated (it's a one-and-done edit).
If you don't want to mess around with the save editor, there's also a guide for manually editing your save (with a text editor) to add the rewards for each expedition, though yesterday I saw a thread saying the guide was currently hidden (perhaps for updating), so I'm not sure if it's there right now.
Still, as long as there is a 'fix' we can use, I guess it's not the worst glitchy thing in the game. :)
