Path 2 travel to the center of the universe? (not really certain)
Path 3 secret something to do with giant snakes... Not really sure
Me personally I ignored the atlas (make the game more difficult as you do not get atlas passes and you have no guidance as to where to go what to do, which is what I enjoy)
Though I am enjoying my own story about learning the history of the vy'veen (sp?) as my current planet is filled with their ruins.
Atlas route ends once you get 10 stones which can happen pretty quick
and how to access the third path?
apparently once you're done with Atlas it's supposed to give you a new way point which i'm guessing teleports you to the middle. that didn't happen for me tho, assuming it just bugged or something

1) Follow Atlas, use the resources given to you at the Atlas stations to continue journeying toward the center.
2) Don't follow Atlas, use a separate mechanic to use Black Holes to shoot you toward the center.
3) Don't follow Atlas, don't seek Black Holes, just free explore to your heart's delight and get to the center whenever you feel like it.
Sidenote: You NEVER actually have to go to the center on any of these paths, but that is where all the paths lead eventually. Some take longer than others, and you will receive much the same story on all of them.
