The crates you can loot as you go through derelict freighters have a chance of dropping salvaged frigate modules and at the end of every derelict freighter you can get an actual upgrade module for the freighter (like the ones you purchase for nanites at space stations, but for the freighter).
Other ways to get salvaged frigate modules are:
- Assaulting freighters in space. Sometimes they have salvaged frigate modules as their cargo (in the cargo pods that you can destroy to get their loot).
- From crashed freighters and sunken freighters on planets. The cargo pods have a chance of having them (pretty small though).
- Some station missions and nexus missions also will have them as a reward (also pretty uncommon).
Those are all the ways I can think of, though I may have forgotten one or two. Just mho, but the derelict freighters are the most reliable source of the salvaged frigate modules, and have the added bonus of having the additional upgrade module at the end (while you still need those).
You spend the salvaged frigate modules on the freighter itself, at the upgrade terminal on the bridge.
I know this reply is getting long, but last bit of info, in case you don't know how to run derelict freighters, talk to the scrap dealer on any space station and you can buy a beacon from him which you then use in space to locate the derelict freighter for a system.

Also be advised that the class of the upgrade module you get at the end is always the same within any given system, so if you do one where you don't get an S-Class, don't do it again in that system.
A really, really good system for them in the Euclid Galaxy is at portal coordinates: Eclipse-Bird-Bird-Rocket-Sun-Bug-Balloon-Galaxy-Balloon-Tent-Bird-Boat, if you have all the glyphs and want an easy one that gives good S-class modules.
