So I found my fourth SS slot on my guppy. For me, even though the border of the SS slot slightly pulsates when an upgrade is installed in it, the launch thruster upgrades, for some reason are difficult for me to see.
I discovered a trick tho. Don't look for your SS slots in the "home" panel with the scroll bars. If you click on the tech tab (left side), what happens is the background is darkened, and it makes seeing where the SS slots are much easier to spot.

You haven't uncovered the rest. The number is fixed (their position is random, and they can be in a "locked" slot). 1for c class, 4for S class. I assume it's +1 per tier, so 3 for A class.

I must say this change has brought massive new life into exocraft. Pilgrim going 60u/s is actually nice.

Those lasers hit so hard they will lag you in real life.

I got 13k on my infra-knife accelerator (using two supercharged slots)

Also, my supercharged Q-Resonator claims to have 4 cannons, but I didn't see any change, even when it's NOT supercharged. I hope they aren't bugged.

Plus my freighter has an S class "Expedition speed" mod that is +44% when supercharged.

Maybe you need to look closer. They don't stand out that well when they're filled. I found it better to mouseover each one and look for the yellow banner.

Expedition 3 gave us these exotic guppies with special gear, such as a hyperdrive better than any explorer. This was from before the supercharge slot update:
