I was lucky and both the ship and multitool had slot next to each other for more bonus.
I put an upgrade to the scatter blaster in such a slot, but I wonder if it works. The base upgrade add 1 pellet to the shot, and while supercharged, it add 1.3. So, will it round up and fire 2 pellets instead of one, round down and still fire +1, or will it do some weird 33% damage pellet ?
As per topic it seems to be multiplicative, so supercharging the base item (like the gun or shield) will be even more amplified when said item have upgrades.
Examples:
No upgrade infraknife : 3577->5884 DPS unshielded = +2307DPS
Full upgrades infraknife (not the BIS upgrades but the best I have ) : 28617 ->46975=+18358 DPS
Full upgrades IK + one upgrade supercharged (on top of the IK itself) : 53369 (+6394DPS, which is lower than the initial gain)
This is also true with the shield.
Shield supercharged : 375.9
X upgrade supercharged instead : 369.9
So yes, I think it will nearly always be best to "supercharge" the base module first, then upgrade if possible.
Most ships; primary weapon and shields, my explore has hyper drive modules supercharged for obvious reasons.
Multi tool, still testing this I want to see how it effects scanner upgrades.

Plants from 500 -> 562 units

Adding the resonator make the gun goes from 16k to 58k. Kinda weird making it 1/4th stronger doesn't do anything.
EDIT : having the resonator supercharged does make the gun shoot more (IE more DAKKA). Don't know why the tooltip isn't changing
Second: if you are low on slots you may only get the SS once you add more to whatever item.

I noticed as well my ship's Photon Canon also got significant boosts to fire rate and heat as well as a flat DPS increase from supercharging the base weapon so it certainly seems to be worth it to supercharge the basic tech and then add upgrades.
I also got good slots with my Experimental Twitch drop Multitool.
I know the slots are random typically but I don't know if that applies to reward ships etc from Twitch drops.
If they are random then I got real lucky as two of the slots near one another in the top left of the tech inventory got supercharged on my tool allowing me to have 2 supercharged scanner modues in a 2x2 block which is typically how I like my tech laid out anyway.
I need to find the best combo of supercharged technologies but atm i'm getting good money from animal scans ^^

Can't comment on others as they get a very small improvements from these new slots, so it's up to you what you want to improve a little.
