Is there a way to fill in a hole from mining a resource?
I have tried to use the create function on the terrain manipulator and it ends up looking like sh*t and when I try to use restore it doesn't do anything.

Restore won't put back anything that isn't silicate, in my experience. You just end up with a hole where the actual deposit was. What you can try is "create", then "flatten", which will fill the mineral hole with silicates, then sort of round it off a bit. Because the terrain edit cache is relatively small, you could also just leave the area and mine somewhere else for awhile. It should fill back in naturally while you're out.

i've filled a few in partially but for the most part, there's no reason to fill'em in... they'll refill on their own when the resource respawns...

I had a big hole next to my settlement office after a sentinel battle. I used a big floor panel to prevent NPCs from falling down in there. That was a while ago so maybe sentinels stopped using those grenades within settlements.

i've got several like that in a few of my settlements, too, Krash... can't fill'em in with the terrain tool because you can't do that in the settlement boundaries... ugh! hopefully HG has put in some timeout so they'll respawn... if not, i feel another bug report coming on about it in the future...
The holes eventually refill on their own. The game has a specific amount of memory that is set aside for terrain edits. When that memory is exceeded the earliest changes to terrain that you made are removed from memory and that terrain fills back in. If the terrain was a resource node the resource regenerates. If it was a buried tech module, buried cache, ancient key, or ancient burial ground the terrain fills back in and the buried item respawns. If it was a tunnel you dug to reach a cave or to get out of the weather the terrain just fills back in.

Nope! My base was just attacked a few days ago and I had to go around filling Chicago-sized potholes! :)
Think I had the terrain manipulator set for 'Restore'

There is a difference between a base and a settlement. In bases you have edit permission, in settlements you do not.

I didn't know that it refills the holes over time. I did however try to add silicate back into the hole then use flatten but because it was on the side of a hill it just looked terrible. I wish there was a smooth ability that would kind of smush and flatten the terrain kind of like smearing clay so that the edges blend in better. Flatten does not work on hills or inclines/declines.
