Ah, but building from underwater to the surface... doesn't connect well, the underwater prefab doesn't build past a set level in the water making me have to build with ground level stuff that leaves a part under water at all times. I just use TP and avoid the spot, but it's disappointing.
Underwater should be fine if you use the underwater structures. You can use the cuboid rooms but the limit seems to be only one level high and not very wide. I mainly use them if I want to put in storage containers along a kind of long hallway. You will still get the splosh effect when you enter the room but you should not be swimming. If you are, your cuboid section is either too wide or too tall.
I put my main base on a cliff overlooking my settlement. Under the base is a natural cave that's lit up nicely with cave flora. I put all of my storage containers in the cave with plenty of room to spare. Its a great look with a sense of hidden treasure

Should there be a galaxy reset with a changed planet generation in the years to come, it might not be safe, but then this could be true for all bases.
One of my latest bases has an underground NipNip-farm in a small cave that you only can enter by using a short range teleporter as it is cut off from surface or any other caves.
As this is a natural generated cave it won't have its interior filled with dirt - instead I have natural reddish lighting by the flora inside this cave and my NipNip's can grow in a moist and dim environment without being pestered by Atlas-police - to be grown into the best buds you have ever tasted.
Cuboid rooms can cross boundaries between air and water, however, interesting things start happening in rooms that go underwater. In the past there was visible water VFX in boundary room, not sure if this ever got fixed. In general there's simply not that much point, as this is not space engineers and caves are rarely very big.

It is the biggest and largest cave system i have ever found...so large you get weather inside the cave. If you like cruising in your ship or exocraft in caves... this is for you.
Expect the deformation terrain data to reset, always. It has been a long standing issue with NMS where the customized terrain deformation data eventually gets wiped or falls off of some data buffer.
That said, you can still very much build underground, just plan around not digging into the terrain too much, or assume the terrain will restore itself. If making a cave base, just go with the flow of the cave.
If you want to be bold, you can dig out an entire base underground, with the idea of it eventually being under the terrain 'skin'. Once below the thin veil of reality the terrain 'skin', you are free to move as much as you want.
I dug out a bunker on a hot planet, and used short range teleporters go in and out (and the base teleporter was under the ground as well, with a landing pad top side). Eventually the stairwell got blocked by the terrain resetting, but still had easy access. Since I had no windows nor any way to look outside, the terrain reset was not noticeable at all, except that the stairway went into the ground!
As for the planet generation changing and ruining things eventually, I assume that is already fixed (or as fixed as it can be). I had a base that had its ground removed from under it due to change generation, along with Points of Interest being glitched as well, but eventually that got fixed (98% fixed, since some parts seemed a little off at my base). If a planet was already discovered and uploaded it should hold the generation it had at the time of discovery now. If you did not upload the planet at the time, I don't see how the HG team could reasonably account for that.
Yes - I've built many underwater (and above/under ones). No issues, really (except a niggling thing - the "water" seems to fill in the above/under stairs areas - but it's a minor cosmetic issue).
Underground - yes - with many caveats - as noted in some of the other posts.
