Yes, you both need to register eachothers friend code
Then 1 of you plays a game on a regular base and the other can join using multiplayer

Expedition is it's own mode. You and your friends will need to start new saves.

All of the milestones are solo progression. You can do it with multi player on, but there is not much to do together. One milestone requires you to visit another players freighter so having a friend in game would be helpful.
