You could let the cadmium drive stay though, as it will give a slight boost to hyperdrive range.
So, it's up to you what you want to do with those drives.
You get a (albeit small) increase in hyperdrive range leaving them all installed, but you do not 'need' to leave any but the best one installed.
The other way around.
So I have one more question long-term / end-game: I think we can only get 3 upgrades for each "Item" in our system via in-place upgrades we get from vendors. So in theory I could only get 3 upgrades to hyperdrive range. So then if I stacked all 3 of these "Drives" with the 3 upgrades, I'd get even more HyperDrive range? Or does that not work that way?
But yes, if you stacked all 3 of the hyperdrive upgrades for red, green, blue system with additional purchased s-class modules you would get even more range. The bonus for the emerill and cadmium drives is pretty darn low compared to the S-modules though, so it's really up to you if you think that little bit is 'worth it'.
I personally leave all 3 installed, so that hyperdrive on the technology tab is a 3 x 2 grid (3 S-class, plus hyperdrive, emeril and indium upgrades) and on my general tab is a 2 x 2 grid (cadmium + 3 s-class). I just like things to be nice and symmetrically neat.
