But honestly, there are a lot of videos on freighter base builds, designs and glitches. You should check them out. I've seen a lot of interesting ideas in them along with glitching tutorials.

Allong one wall I created all the storage container rooms from 0 to 9.
Portal, Changing station, food processor and some deco. Stuff like that.
Left end right from the halway to the flightdeck I created 2 captain rooms and 2 more at the back of the staircase from the hangar.
That way I can sent out 4 missions at a time. (sending out missions is a nice credit harvester and such)
Second floor I put my flower beds. (enormous to see)
Those are for the stuff I need for crafting.
My setup is to create Stasis Chambers on a massive scale.
There are 2 high end Trade items you can create.
Stasis chambers are one of them with a yield of arround 15 million each.
Doing a full run for say 2 weeks gives a return od arround 1 billion in credits.
Off cours you also need a few basis on planets to harvest gasses that you need in the proces.
As a tip. There are refinery tables you can find on the internet that shows how to combine stuff in your 2 tier and 3 tier refiners.
I will give an example:
3 tier refinernery. Put in Silver, Gold and Indium. Output is 1-30 on Chromatic metal.
so 1 silver + 1 gold + 1 indium gives 30 Chromatic metal.
Kinda nice to know right? :) No more hunting copper for that.
note: In the old days I had to recreate my setup each time I bought a new freighter.
Nowadays your setup is transfered to your new freighter I noticed when starting a new safe.
My freighter base is gonna be sick :3 plus i wont have to break it down if I switch freighter since a patch a while ago. Base dont get wiped anymore ^^ never cared much on designing the inside before.
I only use the default floor provided: manual save unit, galactic terminal, teleporter, storage containers, exocraft summoning room, and a refiner to make fuel components.

small farm as a gene bank
large farm imho is not worth it,
harvesting takes a lot longer compared to farming witha bio dome based agriculture

That makes sense. I have noticed that your body is loaded first and then structures. If the base is heavily modified, you spawn before any structure does due to the lag, and then you fall out of the freighter. Having more structures would cause more lag. I have a permadeath save. I make sure that my save location is always on the ground and not somewhere upstairs and definitely not in the freighter.
The first deck has features I use frequently: the fleet command rooms, the refiners, a teleporter, a trade terminal.
Second deck is mostly hydroponics, with one large hydroponic tray for each plant type. I don't bother with farming much, so it's mostly a reserve resource.
Third deck is for freighter storage units and the orbital exocraft materializer. In practice I never need to visit these things.
At this point I only need a ground base for my exocraft summoning stations. And strictly speaking I don't need a base for that, but it makes it easier to go back to them. I recently tore up most of my ground bases and want to rework my freighter interior for aesthetics, but still mostly as I described above.
I usually clear space to display one example of each glitch type as trophies. Other than that I don't do any decoration or constructions. I once built long hallways or extra floors, just to see what that was like. But i never used those extra spaces, so I no longer bother.
So I'm kind of boring and utilitarian.
Just because you can go bigger does not mean you should go bigger. I like having my farming station on planet so I can grow at least one crop in the dirt next to the base. Unless they changed it, the main missions do not work well with a freighter base. You end up with icons pointing to random areas in space instead of the actual location.
After I finish the base missions I bring those guys up on the freighter just for giggles, and they give out quests for a while after the initial quest lines have finished. For me this has worked really well and simplifies my life. I know it is really handy to build the biodomes and my very first save has a set I go to about every 6 months or so. But the freighter is just so handy. I run the refiners while sending out the fleet so not just staring at them.
It is important to remember refiners can't be trusted, so don't leave them running while you go explore. A couple times lately I have obviously spaced it out and come back to refiners full of nanites or molds so it doesn't eat stuff all the time.
Pushing the envelope opening up huge multiple floors in a game known for glitches seems a fools errand to me. And a waste of mats and time - your mileage and chosen path may well vary. It's all good.
