Build a catch basin to corral them and farm them. You have to refine the result into nanites but for me it is usually a six minute job with four refiners. They respawn very quickly so you can keep going back for more. I never do that since one go will get you a couple thousand nanites. Add that to what I get for 100% critters and making sure to pick up any loose nanites at building sites and station missions, always have plenty.
If you're up for a bit of a fight you can do abandoned buildings for a thousand units from larval cores or fight sentinels for glass which yields upgrades that you can sell at a technology trader.
Past that, once you have units, you can do S-class ship farming at a trade post in an outlaw system. Scrap ships, sell upgrades.
I've been getting my nanites from fauna completion mostly and selling technology mods from the glass Sentinels drop.
Also refining Pugnium, sunken relics and larval cores I get as well.
I've not had any real trouble getting nanites this way, if anything i've been gaining nanites more in my current save than any other previous one.
As I said, These Runaway Mould Farms in Survival Mode, is extremly High Time Low Gains in Mould Farming compared to Normal Mode.
Refiners, and Inventory is much more different, You can only put a very small amount at a time, and harder to gain. I believe you can only place like 150 mould at a time, giving 30 Nanites a Refiner.
Coupled with how, Inventory is extremely limited as well, Finding a good Farm, getting a decent full set of Mould to refine is much harder.
And I would lean more to exploring as there is another income of nanites besides the discovering and uploading at the discovery log (and the completion of fauna entries) - if you do the base building questline, you will come upon the scientist. Do his questline (which is short and easy) and after finishing it he will throw nanites at you at a daily basis because of your discoveries. Same goes for Helios in the Anomaly.
And trust me: There can be a lot of nanites involved without any further investment than that what you're already doing: Travelling from planet to planet and scanning the hell out of it.
(As a reference: Got nearly 3k nanites yesterday for scanning minerals I had scanned over the course of the last two days. Just free nanites on top of my earned nanites by scanning and uploading. Nothing to sneeze at.)
Whispering eggs can be decent. You can get a certain mission from the anomaly that'll take you to abandoned buildings, and you can find them somewhat regularly just flying around. You can also buy the eggs in some pirate systems.
Refining mould isn't fun on survival and I would avoid that.
Note: this can be done with just your boltcaster on starting multitool.
The secret to farming sentinels is to not kill the last summoner so your wanted level stays at 1 *. Also do not expand the salvaged glass until you teleport to the space station.
So here’s the process: (note: do not pickup a Gravitino ball since this goes right to 3 * wanted)
Leave the building
Shoot a sentinel
Make sure to keep just 1 summoner alive
Kill the healers first
Kill attack drones
Shoot all the green canisters that drop from the attack drones
If you get overwhelmed simply enter the building
Keep your cargo slots open & make sure the salvaged glass goes in those slots first. Even if starting out you have 2 slots, so thats 20 salvaged glass.
Once you need a break teleport to station, expand SG & sell the sentinel upgrades for 480 nanites each. There is def some RNG but if you get a rhythm going, I’d say 10 - 15k nanites per hour.
In fact this sounds fun, I’ll do a test run & post back my numbers
UPDATE: My estimate was low, so very doable for ANY level NMS player. I only fought for 15 minutes until the summoner got stuck inside the building. I ended up with 27 Salvaged glass which expanded into 10 Sentinel upgrades which was 4800 nanites. I'd up the expected NPH (nanites per hour) to 20k for a competent sentinel hunter.

With all the units, you can either scrap ships for upgrades (recommend explorers in Korvax system - cheapest type aside from shuttle, and shuttle type has penalty on salvage yields), or do derelict freighter runs and turn tainted metal into nanite for 1:2 ratio. You can also buy suspicious packets (tech or weapon) and test your luck, although illegal upgrades only worth about 50 each.
Or complete outlaw bounties/anomaly missions.
Or... find a exotic planet with robotic fauna, build auto feed unit and harvest chewy wires, these things give 1~10 nanites per use... Hope you have some macro for this...
The same for normal... you just have 500 per slot instead 9,999, but 500 in a few slot is enough for all the resources needed.
You can just make a bio-reactor + teleport + container in every base (like I do) and plant on the terrain the biome plant. That plant needs resources you can find near on the same planet (ie echinocactus need pyrite and can be plant on terrain in desert biomes, where you find pyrite too).
Doing 4 bases like that for solanium, frost crystal, cactus flesh and star bulb is enough to craft circuit board, that are ~900k each... if in the same system, teleporting is also real fast, then you can create a base near a trading post so you can sell without breaking the economy.
To craft a circuit board you need 100 of echinocactus and frost crystal and 200 of solanium and star bulb. With a optical drill you should be able to gather 168 echinocactus, 81 frost crystal and solanium and 41 star bulb per plants (instead 100, 50, 50 and 25).
Echinocactus and Solanium take 16 hours, Star Bulb 4 and Frost Crystal 1 hour... so you can plan how many plants and how many times a day to craft as much as circuit board you want. If you creare a base near a hotspot (with just a extractor) you have every time enough material to increase the amount of plants without needing to go anywhere (can be done with AMU too)
Expanding a little you can make the same for Gamma Root and Fungal Mould, prepare a few biodome (or the freighter) with Faecium and Mordite, and using more frost crystal and cactus flesh you can also craft living glass and liquid explosive, another 500k and 800k per item.
Frankly, you can mass grow only circuit board and still gain a hefty amount of units with less hustle, I prefer full workflow simply out of personal preference.
