You can skip most of the quests and buy everything in the Anomaly if you prefer, that's up to you.
Expeditions is a different beast. You will likely need to wait for the expedition to end before normal missions start spawning. In some cases, the missions become goofy because you will have most of the stuff you get for free from them already- thanks to the expedition. I am not even sure you will get the Artemis missions since the main point is to get all the glyphs and you will have them already.
I would recommend starting a new save if you want to experience the missions. As noted, once you have the antimatter and hyperdrive BPs, you can just buy everything else. You can ignore the two main missions.
Turn off MP when doing the missions. They were built for SP only and things can get confused if you try to do them with friends or even with MP turned on.
Hiring the base manager comes from a different quest. Check your logs and highlight the quests or missions you want to work on.
There is a quest for most of your exo craft. It starts with the base manager quest.
None actually get bypassed by buying from the Anomaly. You can either do them when they pop up or ignore them.
In an Expedition save, many of these quests will pop up after it turns to a normal save once the whole Expedition is over. If they haven't pop up before hand. Most are put on hold. But as said above, You can purchase everything you need via the Anomaly or your base computer. However, the quests allow you to get much of the added tech for free.

Submarine: Warp app 40 times or follow the main mission and do the first part of "16" - as soon as you enter a water system, you will get the mission.
Overseer: Follow the main story and do the first quest for Apollo.
Mech: You have to be an overseer of a settlement, there have to be no decisions waiting for you in your settlement - if you then warp two times, you will get the mission.
(I wrote these things down as I tend to forget some mechanics if I play for too long on an already established save and did ask myself numerous times when X or Y will unlock. I feel you. :D )
