If you mean the storage containers that you put on the freighter itself - then that's part of a separate inventory, it'll still be there if you replace them in build mode.
So in response to the OP; if you don’t take the items out of the cargo slots before selling your ship, they will be gone along with the ship.
The ones marked numerically? Yeah, I just checked, those are a separate inventory. You can even access it by crafting one of those storage containers on a planet. You could always check with a random Freighter and reload a save.

That being said, some of us who have played for a while are already in the habit of moving and allocating cargo storage prior to making a starship purchase or exchange. Managing storage is part of the experience.
