There is another "solution" of sorts. I had the same bug: I found the abandoned building myself (after all, it was close by) and used the terminal. Then, Apollo asked me to raid the same building and the quest was stuck, as described.
However, in the EXOCRAFT missions for the base, there comes a quest where the NPC sends you to recover credits from a terminal on a timer, basically to teach you that you are faster in a vehicle than on foot. I forget which number that quest is, a bit more than halfway in (definitely not the end mission).
As it happens, the NPC directed me to the same abandoned building again. After all, it is close by and this is a timed mission. The terminal was now "properly" working again. And although the terminal spits out units this time, not nanites, it still UNSTICKS THE GHOST QUEST. The trigger is just that the terminal gets used properly.
Obviously, I cannot guarantee that this will work in every game (since I do not know how the Exocraft quest picks its targets). Probably there is good chance for this to happen because of proximity. But I note that if you go to that NPC after being finished with its regular quests, it will give you similar raid objectives. So if you are not lucky in the regular quest, maybe you can force the reset by taking raid missions again and again from the same Exocraft NPC after finishing the regular quests.
I had a similar experience. The Exocraft tech told me to get nanites. His quest updated immediately when his dialog closed, as if I had already gotten them. He then proceeded to his next quest. The Ghost in the Shell quest became unstuck upon a revisit to the terminal.
Also note, the dev has a patch on the beta branch that they say fixes this.
Why? What is the point of resurrecting this dead post? The last comment even gives you the fix. So you are inconvenienced by having to return to the terminal. A whopping 2 minute delay. Deal with the fact that all games have bugs. And stop raising the dead.
