Ok, after much fiddling, I've discovered where the issue lies; NMS is pulling it's gamepad configuration from an external Steam plug in. You can see it open this if you configure the keys from the 2d client, but the options lock up entirely in VR. Here is the work around;
* Start SteamVR
* Click the Options icon (3 horizontal bars, top left)
* Select Devices > Controller Settings
* Click "Show More Applications
* Select "No Man's Sky"
* Make sure "Current Controller" on the right is set to "Gamepad"
* You now have multiple options. You can import a community binding as a basic template, or edit the default from under "Current Binding".
* Once happy with it, exit the window and launch NMS. You should now have a working gamepad.
The 2d version skips all of the above and directly opens into the editing window for the Current Binding.

I tested on Xone controller and PS4 aswell - in both cases left stick doesn't work.
it doesn't work only in menus.
