You should be able to call your original ship with the quick menu.
Usually you have to park your regular ship on a small island near the underwater site. I will claim the underwater broke ship and then swim back to my regular ride and get in/get out to make it prime.
I will create a base at the nearest power hotspot to the site. Now I have the ability to teleport in and out. I have been lucky and seems like I can have a combo above water and below water base thanks to islands near the power hotspot.
So now I can just do the Abyss mission in a relaxed fashion and not have to worry I am going to lose track of it somehow.
I have not tested whether this inability to call a different ship once you have claimed a damaged one, but it seemed to have applied the inability to launch status from the current ship to both of my others.
Perhaps a quick workaround would be to deploy a save beacon besides your main ship before setting off to find the underwater signal.
