I strongly doubt the game is coded in such a fashion that it could store X,Y,Z coordinates of base parts above a certain distance from the surface. I would think that the code changes considerably when you're in the atmosphere and when you're not. A space base would likely need to be modeled after the current space stations we have not to our land-based bases. That would require some mod.

Well its sucks...
I didn't realize the bedrock was where it was measured from. I built a base starting from a high peak and reached a point where I would take damage (and it said "entering atmosphere"). Do you get the "atmosphere" warning when building from a low valley? On my mountain peak base, my ship spends A LOT less time in the atmosphere when landing and taking off.
when you start getting damage that means you are almost three times higher than the building limit, as i said the building limit is about 1100u, also you dont need to start from the bedrock, you can start from water level if you have large ocean on your planet, dont try with small lakes it is not accurate, i usually start from the bedrock using the ladder and the wiring glitch, i put something on the W letter and count between 13.5 and 14 minutes then i stop and build a base computer and something next to it so i can jump on it and claim the base, after i claim the base i build a landing pad to summon my ship so i can save the game then reload, if nothing disappeared i start building walls on top of each other, i build like 20 or 30 walls and i save and reload again, after i reload i count the walls to see how many walls disappeared so i can know how far i am from the build limit, if it is too far like more than 60 walls i repeat the whole process again because i like to be between 20 and 30 walls away from the limit, and also better to use the wiring glitch with the ladder, it is fast and doesnt cost like building stairs , and dont forget to take a couple of navigation data with you to summon your ship.
Actually, you can build a VERY large base inside a Freighter and take it with you all over space, maybe that is what your looking for?

And I believe I have seen one where the person built onto it well outside the ship, added a observation deck and stuff, with glass windows so he could see the ship outside, be careful if you go outside, not everything you see is solid walk-able surfaces (this last comment includes the '14th floor' of the ship interior that you can build as you like and as far as I have heard THOSE edits not only are saved, but if you exchange your freighter for another one YOUR EDITS are transferred to the new ship, lock stock and barrel! I watched a bunch of these vids, don't remember which one showed him change freighters and it moved his stuff for him, everything right in place.
Having your base in the freighter, you can install 10 storage containers/rooms and with a teleporter and such equipment, summon items from your freighter to you where ever you are, also, if you install the 10 storage containers on/in a land-based base, they give access to the SAME 10 containers in the freighter. Watch some vids, there is a lot of excellent stuff going on
