With the save editor it may be possible to delete it, but if it would also solve the problem with the base archive, I do not know.
Teleport to local space station & then fly to your base's real location. That's it.
Took me forever to find that little bit of wisdom as quoted. Worked for me.
flying to orbit and back also works.
What happens if you actually go to that system? Can you actually reach where it is pointing you to? Is there a base it is 'attached to'?
There are some questions that need answering and some details missing from your issue here.

oh too bad. for me it was like that. had 2 bases in starting system and it would always say it's on the other base unless I did like I wrote.
you can get all recipes with other activities afaik.. not a big help but at least you don't miss out on things.
If possible - one thing I can think of you might try... just build a base on one of the planets in that system. Don't have to get fancy - just plop down a base computer, Teleporter, and a power source like a single solar panel/battery to run it.
Then try accessing the archive missions from that base computer - use the teleporter to go to the space station... then teleport to another base of yours.
At that base, access the archive missions from there, teleport back to the base you just created and delete it.
See if that kills the floating icon.
I hav eno idea if this will work, but it is the only logical process I can think of that is the first step to try.
