Wow, writing this out seems like a PITA but it really does go quick. Just did this on my Expedition runs & in a couple hours I had more than 10mil & 6000+ nanites. Bought a nice A class explorer & dropped in 3 hyperdrive mods too.
The lowest effort method is probably to build automatic silver and gold mines. Refine silver and gold into platinum and platinum into nanites. One stack of silver and one stack of gold makes 285 nanites (and an hour of refiner time, but that's why you use multiple refiners)
In the normal course of play exploring buildings and opening crates boxes and machinery you will accrue nanites if you scan the flora and fauna and upload the data you will get small amounts of nanites also when you visit the anomaly you will receive nanites for milestones you have passed. after interacting with NPCs.
So yes you CAN get nanites by exploring but it takes quite some time and it is much faster to scrap ships and its fun too.
As an aside if you concentrate on scrapping fighters they drop way more upgrades than other ships so more nanites for your money.
Tainted Metal is used as an ingredient for refining the following products using a Refiner:
Tainted Metal x1 → Nanite Cluster x2
you get 700+ tainted metal for the crew and captains log from the derelict freighter plus what you find on the freighter (maybe a 100-200 more). if just refining what you received for the logs would give you 1400 for 15-25 min run exploring the derelict freighter.

The other way that is exploration friendly is to get a good multitool with high scan values and put a bunch of "S" class scanner modules in so that you get lots of cash from scanning things. Then when you hit a space station that sells goop, pugneum, and/or platinum you can buy huge stacks of those with the cash you made scanning and refine them in your suit on the go while you explore and scan some more.
I built a low orbit space station, with 54 refiners, and would refine Gold+Silver, Platinum, Pugneum, Goop and Tainted Metal all while logged off. Log back on ever 20 minutes or so and restart the refiners again.
The Goop takes the longest because it has to be refined 4 times, but it does yield a fare amount of Nanites. I was making about 50,000 nanites a day back when I wanted to upgrade ships.
Note: Some players complain that the materials in their refiners goes missing if they leave the vicinity of the base where they are. I have only experienced this when visiting the Anomaly in multiplayer mode. I have done all kinds of exploring while my refiners are running and never lost any of the materials. But be mindful of that possibility when refining stuff you really don't want to lose.
1) set down a base computer
2) build walls around the nests
3) leave one wall off one nest to start the swarm
4) Jump up onto the roof of the building and shoot one egg to start the swarm
5) jump into the boxes and collect the cores
6) add the last wall and collect those cores
7) wait for the swarm to subside and delete the base computer.
With 50 nanites per core, the large facilities can yield about 3,000 nanites.
1) Refine Larva Cores (50 nanites each)
2) Refine Hadal Core (50 nanites each)
3) Refine 15 Salvaged Data (220 nanites in total, I think)
4) Refine 250 Runaway Mould (50 nanites), which you can get refining Residual Goop > Viscious Fluids > Living Slime > Runaway Mould, or Hypnotic Eye > Living Slime >, and sometimes you can find Runaway Mould to extract from a planet.
5) Refine Tainted Metal (2 nanites per unit), you get them from derelict freighters.
6) Refine pugneum, and break the ammo crates that sentinels drop.
7) Explore derelict freighters, they give you many things to sell for nanites, and also nanites directly.
8) You can get nanites from Damaged Machinery, or modules to sell for nanites.
9) Scanning fauna, creatures and rocks, and uploading them, if you find all creatures you also get an extra uploading feature that gives you extra nanites. And on the Anomaly you can also sell your discoveries for even more extra nanites.
10) Explore buildings, sometimes they have interactable items which gives you nanites. And save on the anntenas, that also gives you nanites.
11) If you find A and S class ships with low inventory space, buy them and scrap them. Both are worth the price to get nanites.
12) Everytime you go into a new system, pick up every easy quest that you would complete without noticing, and claim the free gift from one of the NPCs, sometimes it is nanites.
